The souls are for getting potions in the Alchemist Laboratory in the Badlands... The quests will get you holy, fire, arcane, shadow and kinetic potions. Here is a map over the badlands, so you can find the Laboratory, and the guys you have to talk to:

And here is where you can find each mob in the Szechian Badlands who drop the quest items you need

who do you talk to to start the potions quests though? and i must of killed 300 or so fallen angels by now and still havent got anything....

go into the badlands, and down to the Laboratory of Alchemy. There you can talk to the alchemists who will ask you to bring them certain ingredients for different potions.
